If its soft and flims then theres a good chance of a possible leak. Is there any signs of wetness at the bottom of the wall. If there is carpet feel to see if its damp. Also stick your nose at the floor by the back wall and smell. If its been leaking the odour should smell sour and strong.
Are you sure your valves ate opening when pulling the handles. Strange that the black is not dumping as well.
Another possibility is that something is stuck in the main line and not allowing either tank to drain.
Not trying to break your bubble but it will be no time and your replacement calves will work the same after some use. If the alves came out then the new ones should go back in . Make take a little effort.
If your tanks are relatively new,get them refilled. Some of the change tanks do not look great. They only change the valve and re-stamp the tanks. You know your tanks so why not keep them.
It is going into the belly of the trailer or the water tank. No other place for the water to go unless it’s running inside your trailer wall. Are you SURE you are hooking up to city water and not black tank flusher.

When you replaced the axles did you upgrade the springs as well. If not your springs could be your issue. Each spring is rated for 3500 lbs. even though your axles are rated higher. Just a thought..

I would be climbing up on roof and inspecting the new sprayed roof to the cap. Maybe seam has separated or cracked. If you didn’t have this issue before the new roof then I would have concerns.
Do you have the high idle program set in the on position in the Settings app for the truck. Not sure where your hanging your hat but if it’s cool the truck will go into high idle mode to warm the engine.

If your trailer is equipped with an Anderson valve then it’s quite possible that the valve seals have failed and allowing water to by pass and fill tank .
