I would also insist on an extended warranty for the area under repair. If for no other reason than for peace of mind.

Would seem odd that ballooning of your roof membrane would be considered normal? If, in fact, the entire membrane is glued down how could this be deemed to be "normal"? Willing to bet that this leads to bigger issues down the road. If it were me I would demand that it be re-glued. IMHO.
